I've seen this problem with incorrectly wired or degraded wiring to headunits.

My seat does sit over the brain, might have something to do with that. I'll check it out tomorrow when I have some time.
Yes MR2 might be onto something there check the plug going into the brain it may have dry solder on the pins at the circuit board or a loose or rusty plug!!! Or even worse like stated a bad install but it wont be the alternator.
Fire the car, check voltage @ bat to make sure its 12.6 or higher. It should really be about 13.6v with the car running. Go to the radio, pull it out, check the constant voltage to make sure it states what the alternator is putting out. Check your ground to make sure it is solid. Check you harness to make sure there are no cracks on the plug, and that the wiring is in good condition. Anything more than this and something is most likely wrong internally with the radio.
with headunits that slide out or rotate, I have seen some issues with the ribbon connector cable (if it's a flat mylar style) that just wear out and need to be replaced. They aren't that expensive to replace, but the main thing to test first, like everyone else said is if the head unit is getting enough juice.
Well, car wouldn't start today. Battery was dead. I guess that solves that problem.

First let me double check by jumping it tomorrow. The alternator was actually working when I tested it a couple days ago. Then you can say it.
You may have a dead cell in your battery causing funky voltages, or your alternator may only be half working. Definitely post back with results thougb.
