**Update** 5/1/12 -- Cruise Control fix now included.
I'm starting this thread because I converted my 3000 from ATX to MTX and never found a thread that finished the wiring issues encountered with this project. This will help you understand why and what you are actually doing.
Usually, people just say splice the wires on connector B-26 from pin 7 and 8 together on the '93 and up model and for '92 it would be pin 8 and 9. Doing so bypasses the Park/Neutral Position Switch for the ATX and the Interlock Switch for the MTX, thus making it possible to start your car while in gear. This should concern you because its not always you, who love and care for your car like a child, that starts the car. It could be a mechanic or somebody else that may not know the switch isn't connected.
Next, will be how to wire the reverse lights so they work correctly. The Plug you need to buy for this is located on the wiring harness for the MTX cars. Its a 2 pin connector and will plug into the reverse sensor on the top of the transmission.
The plug you need (B-26) to cut the wires from for the reverse lights as well as the interlock switch is located on the wiring harness that used to plug into your ATX. Its the really big plug. (in the pictures below)
The third part will be running the wires so the cruise control will work. This is the first car I have owned that had cruise as an option and I have never been able to use it! My cruise now works with the ATX cruise control module still installed.
Interlock Switch and Clutch Pedal Position Switch
This is how you find them. Interlock switch points "up" on the FWD and AWD. The Clutch Pedal Position Switch points toward the firewall.

I ended up not using this switch. I just used the clutch pedal position switch. Not sure how you can wire the interlock switch to work becuase you need the circuit completed in order for the interlock to work correctly. The interlock switch is normally closed when the clutch pedal us up and open when the pedal is pushed down...this is the opposite of what you want. This configuration will allow you to start the car with the cluch up and disable it when you depress it. I used the Clutch Pedal Position Swich instead because that swich is normally open and works correctly. When you push the clutch pedal in, it completes the circuit. When the pedal is out, the circuit is open
Previously in your automatic, you had the Park/Neutral Position Switch which also completed the circuit ONLY when the shifter was in park or neutral. you can see the link between the P and N which completes the connection from pin 8 to 9('92) or 8 to 7 ('93+)

First find the B-26 connector I mentioned earlier and cut the wires from the pins. Remember, its the black wire with a yellow stripe in pin 8 and it will be a black wire with a red stripe in pin 9-('92) and pin 7-('93+).

You can see the thick wires that need to be connected, one to each terminal of the 2 pin connector of the Interlock Switch.
Before continuing, be sure to read entire post. The Clutch Pedal Position Swiched needs to be wired so that It will work with the cruise control and the interlock switch. If you look at the picture at the bottom, It shows how this needs to be done.
Run wires from the Clutch Pedal Position Switch (two pins) to the two wires shown above. One to one pin and one to the other. The black wire with the red stripe is the ground. The best way to do this: On each existing wire, connect a piece of wire with a butt connector in line with the already existing wires. These wires must be long enough to run to the black wires with the yellow and red stripe in the engine bay. Find an inconspicuous way to run the wires inside your car. You will probably need to drill a hole in the firewall to run the wires through it. I used the same hole I made for my amp power lead to the battery. Be sure to get a rubber grommet to put in the hole you drill. Do this the correct way and get the grommet so you don't have the insulation on the wires you ran rubbing through on the sharp edges of the hole you drilled. Keep the wires close to the wiring harness that runs to the wires you need to connect. Put the new wires you run along the harness inside the existing wire shield if you can and tape it back up. Be sure to wrap all splices in electrical tape as well.
That should take care of your Interlock Switch function.
Reverse Lights
Located on the same plug, there are 2 smaller wires you need to connect to a reverse light connecter you can get from the junk yard. This should be in included in your "parts list" for the swap. Cut the 2 wires off of the junk yard car, leaving plenty of length to work with. The two wires on the right side of the middle row, (red with blue stripe, pin 5 and solid red, pin 6) need to be connected to this plug you picked up. The reverse light switch on the trans is polarity sensitive so it does matter which one you hook up to which pin in this case. Test which way works before you splice these wires permanently. On the plug I picked up, the solid red wire goes to the black wire with the white stripe on the plug and, the red with blue stripe wire goes to the solid black wire on the plug.

That should take care of your reverse lights. They will work when you move your shift lever to R
Last thing is the cruise control.
The only thing you need to do here is run a wire from the cruise control module (located on the passengers side interior of the car. Just in front of the door behind the carpet) to the clutch pedal position switch. Connect a wire from the clutch pedal position switch to pin 1 on the cruise control module. Connect it by splicing the two wires with 1 butt connector..The other wire must be connected to ground. It should already be connected to ground if you have wired it like I explained in the interlock switch section above. The picture below is worth 1000 words.
