I know this is a bit backwards, but I was thinking about buying a manual car with a busted manual tranny and swapping in an auto. what sort of electrical/mechanical issues would i expect to run into?

What's the point? If you want an ATX then buy a car that is already ATX.

At the minimum you'd need the ATX, torque converter, flexplate, an ATX engine harness, TCU, and ATX brake pedal assembly.

There's a guy in my area selling 2 92 sl's for 3000. one of them works fine and the other has a trashed transmission. someone else in my area is selling an auto tranny for 350. I was thinking I could combine the two and have 3 running 3000gt's. (my brother traded back, something about the radio not working correctly) It's really just something so I could acquire a first-gen like I want and I would probably sell the auto and my second-gen.

Why not put replace the broken 5 speed with a working 5-speed? If you shop around a little you may be able to find one for about the same. Once you add all the accessories for the atx swap you will almost definitely have more into it than you would with a used 5-speed. It could also turn into a huge headache where the 5-speed replacement is relatively painless. It may also be worth looking into rebuilding the 5-speed or having it rebuilt by a shop. I am not sure how much that runs, but you would know you had a car with a good trans that way. An automatic "sports car" is generally less desirable, so you could be making selling more difficult with the atx.

well this was just one route i was looking into. and it looks like finding a manual is the best option. thanks for the quick replies guys!
